Introduction
On terminology: “threading” and “fold recognition”

There is some confusion regarding the terms "threading" and "Structure/29.html">Fold Recognition." Some consider them interchangeable, while others believe that threading is a method that incorporates structural information In addition to sequence data. This chapter will adopt a third approach! The term "fold recognition" will be used as a general umbrella term for any method capable of establishing distant or subtle relationships between a sequence and a known structure. The term "threading" (described in the following section) is used simply to designate Methods that explicitly attempt to model pairwise amino acid interactions within a 3D structure. This excludes much simpler algorithms that rely on a combination of one-dimensional strings containing predicted structural property data and sequence information (these methods are described in Section 3.2).
